Even though you arrive at 3am.. you are basically not entitled to check in until the scheduled check in time. The hotel has every right to refuse you to check in till maybe 9am at the earliest. A hotel "day" is typically 3pm (or so) to noon (or so) the next day.
Usually a night goes from 3 or 4 PM on one day to 10 or 11 AM on the next. That's what you are booking if you are talking about accommodation and not a full 24 hours of stay. If you want more than that (i.e. arriving early or leaving late), you might have to pay more or risk having to wait before getting to your room.
Most hotels, if the rooms are ready, allow 'on the day' customers. However, expect the room costs to be higher than if you reserved it. Sometimes it is much higher, especially at higher end hotels. For the fancy hotels, it can be quite pricey to just show up without a reservation.
In some major cities, SRO (Single Resident Occupancy) motels still rent rooms by the hour. However, most of these establishments cater to a dangerous clientele and you could find yourself robbed or beaten (or both) if it is clear that you do not “belong” at a location like that.
If you book online, ensure that you delete your history on the computer and the confirmation emails. Showing an identity card, drivers license or passport at the hotel does not stop you from registering under a pseudonym, the hotel will be happy to be discreet.
